The Structure and Function of 5S rRNAs from Pseudomonadaceae

5S rRNA는 리보솜의 큰 소단위체를 이루는 한 RNA 성분이다. 1996년 9월까지 5S rRNA의 일차구조가 조사된 것으로서 BERLIN DATA BANK에 수록된 수는 1661개가 된다. 우리 연구진은 15가지의 Pseudomonadaceae의 5S rRNA의 일차구조, 이차구조, 고차원 구조들을 조사하였다. 5.8S rRNA, 16S rRNA 23S rRNA 들과는 달리 5S rRNA에는 변형된 누클레오티드들이 거의 없다. 최근에 몇 가지 생물종들의 5S rRNA들에서 예외적으로 Ψ, hm5C, m3U, ac4C, ac4Cm 따위 변형된 누콜레오시드들이 발견되었다. Pseudomonadaceae의 5S rRNA들은 115개에서 120개의 누클레오티드로 구성된다. 길이의 불균일성은 한편으로는 일차 전사물의 가공방식의 다양성에 기인하고 또 다른 한편으로는 86번에서 90번 까지의 e 고리 부분에서 누클레오티드의 결실이 상이하게 일어나는 데에도 기인한다. 조사한 15가지의 5S rRNA들 사이에는 일차구조의 광범위한 상동성을 볼 수 있는데, 이것은 5S rRNA가 진화적으로 잘 보존되어 있음을 반영하는 것이다. 진화과정에서 5S rRNA의 보존성은 일차구조뿐 아니라 이차구조에서도 잘 나타나 있다. 우리는 몇 가지 화학 탐침과 효소 탐침을 사용해서 조사한 결과에 근거해서 Pseudomonadaceae 5S rRNA들에 공통적으로 적용할 수 있는 이차구조의 일반모형을 제안하였는데, 그 몇 가지 특징을 보면 다음과 같다. (1) 5개의 나선 줄기와 5개의 고리로 구성된다.(2) 52번-53번 위치와 66번 위치에 내밀린 구조가 있다.(3) 여러 위치의 염기들이 보존되어 있는데, 특히 c 고리와 d 고리의 염기들의 보존도가 높다. (4)나선줄기에서 염기의 치환이 일어나더라도 맞은편 가닥의 상응하는 위치의 염기의 치환이 보상적으로 일어나므로 전체의 나선 줄기 구조는 보존된다.(5) 매우 두드러진 성길은 d 고리에서 많은 비표준형 염기쌍이 형성되며, 81번과 95번 사이에 비표준형 염기상 U81·U95가 형성될 수 있다는 것이다. 우리의 분석결과에 따르면 용액에서 5S rRNA의 c 고리, a 고리, e 고리들이 삼차 상호작용을 할 수 있는 형태를 가지며, 이때 b-C 구역과 d 고리가 5S rRNA 분자의 접힙에서 돌쩌귀의 구질을 하는 것으로 추측한다. 5S rRNA의 고차원 구조에 대해서 다른 연구자들이 두 모형을 제안하고 있다. 그 중 롤리폽프 모형이 우리의 분석 결과와 잘 맞는다. 그러나 오늘날 제안된 모형들만으로는 5S rRNA의 용액에서의 고차원 구조를 만족스럽게 설명할수 없다. 5S rRNA의 일차구조들에 근거해서 재구성한 계통수는 Pseudomonadaceae 종들 사이의 유연관계를 이해하는데 중요한 정보를 제공해주며, 또 이것은 Pseudomonadaceae 종들의 체계적 분류에 유용하게 쓰일 것으로 생각한다.

5S rRNA is an RNA component of the large subunit of a ribosome. The number of nucleotide sequence of 5S rRNAs recorded in BERLIN DATA BANK as of september 1996 is 1661, including 5S rRNA gene nucleotide sequences. We have studied the primary, secondary and higher order structures of fifteen 5S rRNAs from Pseudomonadaceae. In contrast to 5.8 rRNAs, 16S rRNAs and 23S rRNAs, 5S rRNAs contain modified nucleotides very rarely. Recently, several modified nucleotides, such as Ψ, hm5C, m3h, ac4C and ac4Cm were found in several species. 5S rRNAs from Pseudomonadaceae consist of 115 to 120 nucleotides according to species. This heterogeneity in the lengths arises in one part from the difference in the processing mode of primary transcripts, and also in other part from the difference in nucleotide deletion in loop e consisting of bases 86 through 96. There is an extensive homology of primary structure among the fifteen 5S rRNAs investigated, which reflects that 5S rRNAs are highly conserved during the evolution. We have found that not only the primary structure but also the secondary structure of 5S rRNA is highly conserved. We have proposed a generalized secondary structure model applicable universally to the 5S rRNAs from Pseudomonadaceae based on the analytical results obtained by using chemical and enzymatic probes. Its striking features are, (1) it consists of five stems and five loops, (2) it has two bulges at positions 52-53 and at position 66, (3) bases at some positions are conserved, especially bases in loops c and d show high degree of conservation, (4) in spite of the base substitutions in a strand of helical regions their structures are well conserved because of the compensatory base substitution in the opposite strand, (5) the most remarkable feature is that there occur many nonstandard base pairs in loop d and that an unusual base pair U81·U85 occurs at positions 81 and 85. Our studies show that in solution 5S rRNAs form a structure in which loop c, a and e interact one another, and region b-C and loop d act as hinges in molecular folding of 5S rRNA. Two models of the higher order structure of 5S rRNA have been proposed by other research groups, of which lollipop model agrees with our data Yet, proposed models for 5S rRNA are not perfect enough to explain satisfactorily the higher order structure of 5S rRNA. The phylogenic tree reconsistituted from the primary structures is helpful for the understanding the relatedness among the species of Pseudomonadaceae, and it is also useful for the systematic taxonomy of the related species.
